Luke won by not secumbing to the dark side, getting his anger back under control, essentially not letting Palpatine win by goading him to give into his anger and kill his dad. Palpatine didnt like that at all. Palpatine was annoyed that he failed to manipulate a Jedi to the dark side for the first time. He then took out his anger and rage on Luke, being the sadist that he is. Palpatine was so ingrained in the dark side, all he knew was anger, hatred, rage and nothing else. Anakin finally broke free from Palpatine's manipulative control over him and finally destroyed him, getting the jump on him by picking him up and throwing him down the reactor core.

Vader was damaged goods in Palpatine's eyes when he lost his limbs and got burned on Mustafar, greatly reducing his force potential and movement and Palpatine wanted to throw him away for years and now luke was the perfect opportunity to replace Vader as his apprentice
