Listen to the transition from verse to chorus: the tone and level changes on the bass (it gets muffled and softer). Perhaps this indicates an overdub. It's certainly an edit of some kind.

Could be an artifact of the processing required to filter out the five different voices of Michael McDonald's vocals singing Peeeeeeeeg... Removing that many voices across the tereo field across an octave will cut out a wider swath of frequencies, likely flattening any punch in the bass.

Hey, stumbled across this... what did you use to isolate the rhythm section? They really groove, good job! l love the Funky Jazz Masterpieces and have been trying to track down who the players actually are - there's no credits that I can find. Please let me know if you know? Cheers, Stew
