This happened to me when I tried changing my FOV through the .ini files as I changed one of the .ini files and it reacted like I freshly downloaded the game. Check Skyrim in your My Games folder, not your Steam folder, and make sure everything has read-only off. Your Skyrim.exe /should/ be read-only though. If you do not want updates that is.

Use bethini and make sure modding platform is unchecked

This is very likely a file permission issue. The CC content should only be downloaded once. I assume that the game doesn't/can't write the files or read them. Idk what version this is Epic/Steam/GOG, assuming it is even PC, bit a reinstall might fix it.
