Hoping it's not my T56 transmission itself that's the issue.

I have a McLeod twin disc clutch in an 04 Cobra, and I get this strange almost grinding noise especially when under light load in the 5th and 6th gears, sometimes in 3rd too. I'm almost convinced it's from this twin disc clutch... It's annoying as hell.

Same noises McLeod claims is nothing but it sounds horrible

what engine and what colour spring is in the secondary vacuum housing?

GM Crate ZZ383 with the silver spring at the time of the video. Now running Purple Spring.

did you notice a bog with the purple spring?

The springs will have no effect with bog. You should not be able to notice when the secondary's start to open. It should be a smooth transition in a properly working carb regardless of the spring installed. usually bog issues are discharge nozzles, vacuum leaks, improper jetting or engine timing. If you get surges or sluggish performance at a RPM range you need to look at vacuum problems, ignition problems or carb jetting (AFR).

many people say that with lighter spring the secondaries open earlier creating a lean bogging situation.

Nice job driving! I did level 1 & 2 in 2012. All the instructors were excellent. I really enjoyed it. Great people, great facility!

Nice laps! Very smooth. Too bad you got hung up on a few laps with no point-by. What mode were you running the PTM in? It's always nice to see these cars used the way they were intended.
