Dose weather boosted make the fight more difficult or does it only effect cp after the fight is over? Gz on the win!

Both, if the raid boss is weather boosted then it's attack moves hits harder than normal and you'll get higher cp when you defeat it, also if you use weather boosted Pokemon it'll be easier for you take down the raid boss.
