The way I see it, the one big character point of part 3 is Cloud finally coming apart after north crater, and the biggest change I can see in how that plays out is that Cloud is no longer furious about Sephiroth killing Aerith. The part of the prayer we hear is: All I want is one thing... to keep them safe. So please, tell me how to do that." If we presume that the one significant change to proceedings is therefore what Aerith did to protect them (presuming also that she was successful), we can reasonably conclude that all of the rainbow halo bits are Aerith changing things to that end: saving Zack and preventing Cloud from experiencing her brutal murder. Her presence appears to be genuine, as illustrated by Nanaki being able to sense her, but she isn't doing anything to correct Cloud's misperception. His misperception of events is the *point* of Aerith's change. Now we get to wait and see how that plays out differently in north crater. I think they'll double down on the changes they already made and make Cloud have to bring Tifa back to her senses. It would make sense to save Zack to bring Cloud around first, since it's Zack life he things he's living. Those just seem to be the storytelling tools we have been left.
