Also if you want to hear her lope unplug vtec solenoid and run 12v power to it. Not much use really they just sound cool

Yes they are supposed to be there and that vacuum leak you heard is partially due to the spark plug tube seals missing and then the blue hose going to the intake ( breather tube) it’s just a Honda thing Also Honda is one of the easiest cars to work on
