Personally I think what happened was during the events of asylum the league found Jason and in exchange for finding Ras Al Gul's body they set him free. After finding Ras's body they slipped out.

This comic says Joker took Jason after a fight with Batman, but then the Gotham Stories say Jason got captured after he went to look for Joker solo after slaughtering children, is this a continuity error or…?

Good theory but Jason clearly states he was being held in an abandoned wing of Arkham. Dr Youngs office area clearly isn’t abandoned, so I’d guess it could be the service tunnels area where you find the wheelchair, or maybe even somewhere we can’t even access in the game (Arkham asylum).

The thing is Jason never actually died in this universe, unlike the under the red hood storyline. The ras al ghul theory dosent work. Its clearly explained in the comics deathstroke helped him escape after jason bribed him to do so

Here’s the story so Jason was mad that Batman had been letting joker away and not killing him jason was a rough boy so he said that justice needed to be served and turned off his comms and tracker and went to Arkham to kill joker but he fell in a trap and got tortured by all Batman’s villains joker made him think Batman was bad and tortured him brutally he has a broken back but has been fixed but not fully also that j on his face is from joker but when going around Arkham as Batman Jason is being tortured but Batman doesn’t know previously also joker sent a clip of shooting Jason so Batman thought Jason was dead and got a new robin tim drake and when in Batman asylum Jason is being tortured while Batman is trying to stop joker but then when u fight joker in the final boss battle then slade (aka death stroke) helps Jason escape with convincing and then they work together Jason steals some of Bruce’s money and works with slade to kill Batman Jason stalks on Bruce’s and robin and remember when I told you all Batman villains were beating up Jason well scarecrow wasn’t and was planning to work with Jason and in Arkham knight scarecrow and Jason both fight Batman in Batman Arkham knight
