I know you mentioned Binding of Isaac after bringing up Meatboy near the end, but Isaac was also a flash game originally. And some even still prefer the flash version for it's snappy animations combined with classic Newgrounds bold artstyle. It definitely ran into generic Flash performance issues though, so Binding of Isaac: Rebirth went with a more pixelated retro look, which differentiated it a lot from flash Isaac.
