Lyra doesn't even know her parents died to save her. At their last moment's, all they thought about was her, they didn't think about their own lives. all they wanted to do was protect her.

That was part of their penance. The vast majority of her life, they neglected and/or outright abused her. What they did for her and the universes was phenomenal, yes, but their penance was not only paid in their souls being lost to oblivion but in their child never knowing just how much they willingly sacrificed for her in the end. It's a Pullman-esque take on doing the thing that true love demands of us, even when no one is watching. It encapsulated the entire struggle for freedom from The Authority-- to live by our own ideals and not one provided and insisted upon by some overarching god/dictator figure.
