Even if it was to prevent him from doing something dangerous again it does change the fact that those words she said to him broke his heart and all the negative air and mood from the other pilots made him feel like the most hated person in the room. Even Asuka treated him like dirt when she finally saw him. I’m sorry but screw them all Misato, Asuka , and the rest of the crew. They treated him horribly and Gendo took advantage of the fact that Misato wasn’t communicating with Shinji telling him nothing or not explaining what happened that day and then Rei comes along and he leaves because who wouldn’t in a situation like that. It’s horrible, inhuman, disgusting to be treated like that with zero explanation or understanding. I wouldn’t hug Misato goodbye at the end she lost that right and she didn’t go to see him after all she did to him nor find out what he learned while with Gendo. Wille just made things worse to the point where Shinji was once again the only hope after all the horrible things he went through partly because of them. Rebuild sucks, it ruined my Misato.
You can look at this as hypocrisy, but there's an interesting point nested in this if you look at it another way: all this time the audience and the characters have been frustrated with Shinji's (justified) reluctance. For the first time, he unequivocally does exactly what's demanded of him and it ends in disaster. What this points to is that, maybe we were wrong to judge Shiniji -- or that on some level it's some how right an necessary that he be the person he is and not some action hero ready to jump into the fray. That, or NERV and SEELE don't have adequate respect for the forces they are meddling with. You could certainly make the case for that. Misato judges Shinji for causing a near third impact when her own father was responsible for second impact. So maybe we can empathize with her a little since this is, in some sense, a repartitions of the trauma she already went through, forcing her to confront both the event and the repressed leftovers from the first time it happened at the same time. That's going to change a person. I don't know -- those are just some things that occurred to me. I could be wrong.
