Since you didnt play heroes, what i believe happened is that is the real shadow, eggman said this in the devil doom fight if you waiting long enough. He placed the real shadow in the same facility as the shadow androids and used omega to protect the capsule. Rouge sneaks in to the faciltiy and wakes up shadow (dont remember why she was there). Omega swears to destroy eggman and all his robots for wasting his potential on protecting the capsule with shadow, Shadow wants to figure out his past, and i also dont remember what rouge wanted but its safe to say she just likes being around shadow and wanted to take down eggman. Thats why they all team up for sonic heroes and future installments. The reason i know this is because im making a confusing sonic lore slideshow for my friends. Send help
