If the pump is higher, it could accumulate air inside, resulting in 3 potential problems. Firstly, the pump will be noisier because it has to push air instead of water. Secondly, the CPU might be warmer as air is a poor conductor of heat. Lastly, in the long run, this will affect the shelf life of the entire cooler. The problems won't appear instantly, and I understand you did this to make the system look cleaner, but do consider what I mentioned!
