It seems like even though Nanu isn't on the same side as Team Skull and seems to desire their disbandment, that he does care about them and to some extent tries to protect them. He is a cop, but he is also protecting Team Skull to some extent by essentially being their dirty cop. It seems maybe that his original team being viewed by the tapu as being toxic enough to need to be disbanded may have had an impact on him. As well as his team getting attacked by the tapu probably traumatized him and made him disband the original Team Skull. But Guzma re-organized Team Skull well knowing of the original Team Skull's existence, so he could seek out his campaign of destruction to the Alola region's traditions that screwed him out of his dream that he had worked so hard for. Team Skull respects Nanu as he was the original founder, but Nanu secretly still cares about them and for that reason he wants to see them have better lives than living as street thugs. The assault from the tapu helped to open Nanu's eyes, but seeing his former team get taken on by a new head still made him feel sentimental towards them, but at the same time he wanted his former team to disband and lead better lives.

nah not Mega-Rayquaza, it would be more powerful than that. Think about it. Think about how Zekrom's and Reshiram's stats are basically opposites and then having ALL that in one dragon? That's why Gamefreak hasn't done it, and frankly to have even given such an idea of one implies that it was possibly more powerful than Arceus
