Just in case for clarification sake, this is a speedup that you can do in the Steam version of the game. It speeds up everything ingame except the clock, so I need to play and react to everything much faster. The speedup is for the purposes of the speedrun as the faster you set the game to run, the faster in theory you can finish the game. I say in theory because it's also much easier to make mistakes!

Hi there! This is the PC version available on Steam. You can manually set the speed in this version from 100% to 200% (I know mobile sets it automatically). The default keys are W for speed up and S for speed down if I recall correctly.

Hey there! This is Retroarch emulator with the Genesis Plus GX core. While I don't exactly remember which version of Retroarch I had back then, current versions should work just fine and are available to download here: www.retroarch.com/ Once installed, you can download the Genesis Plus GX core from the emulator itself.

It would indeed probably be faster for real time attack speedruns. However, it would consume ingame time having to wait for the boss to come down to get hits, which is what this strategy is trying to minimize. In particular, by starting the drowning setup after the timer stops, I spend 0 seconds of ingame time rather than some number of seconds. You could in theory enroll Tails to assist you, but you either have to use 2P control (which limits the categories that the run would be valid in), or somehow manipulate his CPU controls to get some hits (which sounds hard)

Hey there! Speedrunners deliberately play that boss fight in a particular way so that all of the shots are straight ahead rather than diagonal. If at the time Eggman is about to fire sonic is over his left half, he shoots straight ahead; if he is towards his right half, he shoots diagonally. Therefore, you want to maneuver and nudge sonic constantly so that he is constantly as left as possible such that you still get hits on him

It's something I kinda learned to do as a result of me having to restart runs plenty of times.

The strategy calls for you to do a hard reset and restore from the game save file. Due to the way the game handles save files, after the act 2 countdown, the save file will read mushroom hill, so you proceed from there.
