The real reason why Zero can canonically defeat Omega despite having the physically inferior body is because the real Zero has free will, while Omega is a slave to Weil. Wily learned during the Classic series that robots are at their most powerful when they have true free will. By that logic, Weil, who only ever saw reploids as servants to his will, was never destined to win this war.
