The only thing that doesn't make sense to me is what the drifter was doing just before he was brought to 1999? He just shows up somewhat aware of what's going on

TBH it feel like you haven't played the previous quests and jumped right into 1999. The story is complex sure, but not at all confusing if you actually pay attention. because it relies on already existing plot devices from previous quests that you seem to have forgotten about or missed. 1999 is not a stand alone game, it's a continuation of the Void War saga with the Murmur and the Drifters story from the Duviri Paradox. If you want the plot to be spoon fed to you, warframe is def not the game you want to play for the story, because it has very little hollywood-esque exposition and if you miss one piece of imponent dialogue, the whole story will be hard to understand.

I actually don't mind the writing. The entire game is based around time loops and Eldritch entities. SPOILERS My problem is that they kinda destroyed all seriousness the story had thanks to that stupid ending scene with the pizza party and peace sign.

The Marty name is just a reference to back to the future just like some other movies such as Cybercop - Robocop, V-1000 - T-1000 aka Terminator. The thing that broke through is the Indifference/The man in the wall. The Indifference possessed Rusalka in order to be able to manifest itself in 1999 and it gets stronger the longer it can stay there. Rusalka herself is unaware of you which is hinted by the ingame dialogue (You are the new one, kiddo? - said by the Indifference controlled Rusalka and Who are you? - said by the real Rusalka) The Nuke is meant to cleanse the area and burn the Techrot and the Indifference away in order for Entrati (also known as Dr. E and Albrecht) to save his own ass and keep the indifference away from corrupting/destroying the past. Unfortunately the Indifference keeps repeating the day essentially making a loop until it can get its hands on Entrati. The last loop where the murmur was pushed back to the future (Murmurs expelled, tau is in sight - Entrati) the loop was broken and everything would have proceeded if not for the drifter using their Duviri power to begin a new loop and essentially rewrite history (since the entirety of Duviri was the Drifters making (unaware of doing it) so the Duviri loop is too, the Drifters making). Also its suggested that the Indifferences weakness is love. It makes sense as seemingly the Indifference wants to eat away all positive feelings only to leave the bad emotions and/or to make everyone into an emotionless husk (The Indifferences exact reasons are unknown as of now). The quest itself does leave quite a few things vague, however theres a ton of explanations about it all (zariman, duviri, indifference, techrot, entrati etc.) in your talks with the hex members. Also the other factions arent here as this is very far in the past. Theres no orokin rulers, no cloned grineers made yet and theres no trading corpus existing as their religion and knowledge of the void doesnt exist yet. Hope i helped a bit. P.S.: The quest isnt finished as there is a true ending that you need to unlock.
