Not a mechanic but I'm pretty sure that manuals don't use torque converters. The car sounds like it's not on 1st gear.

Id check your timing gear and chain play, check valve adjustment and lastly sounds like it was almost bogging or misfiring when revving, I have a fit and it revs a lot more smoothly without hesitation. Id strongly suggest also getting a haynes manual!

I think the lower locking nut is supposed to be wound down to stop that play. The top nut is for pre load and lower part for ride height? Some coilovers when wound fully down you loose the pre load.

Valve train (upper)or timing chain, (frnt lower) . wherever noise comes from, do physical inspection on one or other. Sounds like noise mostly on accelerating engine,so I would lean towards timing. Chain. Cams. Valve adjust. Etc

I'd try to see if you can spin the threaded section clockwise into the yellow shock body... worst case you could source another collar to thread down to where the threaded section meets the body and crank it down...
