I worked out later - the lighting effects are different because I selected Polymer option in launch , this sadly causes the keycard and puzzle switches to be invisible and just green and red glowing areas - I can disable the polymer then the switches reappear in my save - but I love the lighting effect in this! so I'm going to continue with the switches all fudged up!
