I remember it took a lot of time for me to kill that commander in the last mission of this playthrough. I think the key is to reel enemy commander in and block it with your units and structure. I would recommend They are billions if you like RTS games.

It is a mobile game that they brought to Steam, and yeah its good some things take long to do and the events don't last long, but it has a lot to do even with out the events.
