Katanas would shatter, most arrows dont have the strength to break through, and knights are knowledgeable enough with their armor to know how to exploit it's specific strengths. If this war happened, the Samurai would be forced to make advancements in Guns and Cannons because those would be their best chances for a swift victory.

The main thing knights had over the samurai was armor, knightly armor was considerably better especially in the later period right before muskets. If we want the samurai at his height then the samurai will win because of their favorite weapon, the musket.
