(Tip, make the farm an uneven length like seven) So to improve the stacking what you do is instead of making the next layer right on top where the water would rest on the observers you make it one block taller and then instead of blocks to hold the water you use staircases which would be right along side the mud blocks instead of one block down. Then place hoppers underneath the mud the same way you did the one layer version where they all lead into a center hopper but instead place a dropper facing towards the sugar cane on the center observer and a hopper facing it underneath the center mud block leading all the sugar cane into the dropper. Place a block above the lower layers redstone line and so that it is right behind the dropper. And then you need to make a redstone clock behind it. To do this place a block with a lever on the side and then a repeater after it so that the lever activates the repeater. Place a redstone torch on the side of the block with the repeater and so that it is underneath the block with the lever. Place a block in front of the repeater and place redstone dust underneath that block. Place redstone dust on the block the repeater is powering and lead it to the block behind the dropper. This will collect the stuck sugar cane and send it to the lower level which will collect it in a chest. Also, to improve the observer detection so that each individual piston will go off for when an individual sugar cane reaches three blocks: This will require more repeaters. You keep the same redstone line that you have behind the observers except alternate with repeaters that face away from observers toward a block. That block will be powered when the observer powers the repeater and underneath that block you place redstone dust and make sure there's a block behind the piston that the redstone dust will power. MAKE sure that the way this alternates is so the block behind the dropper that is being powered by the redstone clock is not on the repeater one otherwise the repeater will power the block with the redstone on it. It needs to be redstone dust and not a redstone repeater for that.

Don't bother building this at spawn. Spawn chunks are no longer always loaded so it doesn't matter where you build it. Someone needs to be nearby to load it.
