The way ships work in FTL is rooms are pre-designated for specific systems. When you buy a system it's in the same spot every time. With so few rooms that ship literally lacks the space to install extra systems properly. It's one of the many limitations of FTL modding

That might've been excess space for a potential teleporter room instead of a cloaking room.

FTL ship squares/rooms are allocated and defined in the ship files even if you don't have the system purchased. IE with the Kestrel, the teleporter will ALWAYS be underneath the engines, etc. This modded ship simply doesn't have a cloak available since there's no room reserved for the cloaking system. Buying the system is therefore just throwing scrap into the garbage. The two tile empty room was probably reserved for a teleporter or it just exists as an empty airlock permanently.

Yeah the Rebels are all upset with the Federation for putting alien interests above humans and claim that the other races are holding humanity back. Considering there are races like the Mantis, Slugs, Rockmen, and Lanius flying about, their claims aren't really that absurd. Also, based on the Rebels' claims of war crimes and the actions and statements of certain Zoltan garrison forces and planetary defenses, we're led to believe the Federation in recent years (perhaps in response to Rebellion) has become rather authoritarian and ignored its own rules of engagement.

The worst thing is being thrown into engi/engi sector choice (no choice basically), then the only path between start and exit contain mantis fugitive event. Either choice can deal hull damage, the least being 33% chance without any way of avoiding either event.

The creator of the ship didn't place the cloaking room down, so when you bought it, it just errored and removed it. I could update the ship to allow for a cloaking room but it might be buggy with the size of the rooms being well, 1 space.
