When I do the assessment of the travel, what kind of riding do I have to do? As it is set up now, the shock travel is arround 5mm from the rubber bumper when doing "normal" riding on the twistie roads. But as soon as i go over a speed bump at let's say 30mp/h, the shock buttoms out. The same when doing wheelies. The bumps are everywhere and I do wheelies all the time so in essense that is my real riding style. Do I have to set it up so the bike never bottoms out, no matter what?

You ride normally at 1. With no wheelies and 2. If you do wheelies, what travel you use then. Fork travel optimal is 20-25mm from the bottom of the fork, shock is 2-3mm above the rubber bumper.

My Hypermotard 1100S has 165mm travel in the front and 141mm rear. Is rider sag at 30-40mm front and 30-35mm rear is still a good start?

Text book says 30 -33% of the total travel . Front 40-50mm and rear 35-45mm with that mathematics. Then you assess fork and shock travel used to see what direction you need to go with preload to optimize travel. Fork optimal is 30-35mm from the bottom of the chrome tube and shock optimal is 2-4mm above the rubber bumper. Set compression at 50% of the total range and ride. Once you get travel in the ideal zone, measure static and rider sag again (add them together) to see what you needed for your bike on your roads at your speed/skill set.

What would be the recomanded sag for road use? I am thinking arround 50mm in the front and 40mm in the rear. Am I too far off with those numbers?

I honestly don't know why the shops arent doing this for us when we purchase bikes if setting up suspension is so important... ??

It would be safe to say from a business perspective that OEM's want the bike sold "as is" with showroom settings. There's the legal issue of making changes and then there is the issue of the new owner complaining. The last part is getting staff trained to do this and that is expensive.
