I think the little discharge is not a capacitor but the inductance of the secondary coil of the transformer. I could be wrong but it seems kind of logical. If the primary is not shorted the large amount of windings on the secondary can hold some charge. It won't happen with a MOT as you ground the secondary. It also is one of the reasons why I ground the negative end of my flybacks.
