Pre Filoni and over all EU variation of Clone Wars had clones doing the Order 66 out of their own will, simply being that loyal in following ANY order, plus many Jedi in EU were kinda assholes to clones, though, the Jedi who were actually good to their troops had some luck. Hell, one Jedi girl, who was in command of Republic Commando clones was having a child from Darman - commander of Omega Squad of Republic Commando clones,which is why the dude refused to carry the order.

Well, the inhibitor chips just add to the existing tragedy. Before we learned about the chips, the tragedy of order 66 was that the Jedi lost, the Republic lost, the Separatists lost, and even Anakin lost. All those who lost genuinely wanted to make the world better. Palpatine was the only one who won. With the inhibitor chips, now even the Clones have lost.
