The sample containing cells or any microscopic organisms is squeezed between the "slide" and "coverslide". That's why we see these microorganisms moving only in 2D.

It's not the protist flailing around trying to escape, they can't move that quickly. What's actually happening is that the amoeba secretes enzymes at it, and the breaking down of the protist's cell membrane releases tiny bubbles of gas that causes it to look like it's shaking (it's exactly what happens inside your intestines when you digest food). This is similar to what happens every day in your body when your immune cells kill bacteria. So it is really hard for the protist to escape, because it is already caught by the enzymes we can't see with these optics.
