Watch again closely - you'll see that Kaecilius stabs straight through his disciple and the Ancient One gets skewered by the blade that is sticking through the disciples body. He was happy to kill his disciple just to get to the Ancient One, showing that he doesn't actually give a damn about them in spite of his fine words. The Ancient One, of course, would never dream of killing her disciples (Dr Strange and Mordo) and so it never occurred to her that he would do that.

I wanted her to live too but the way marvel chose to set story was where if she were to stay alive Doormamu would have did the same thing to her that he did to Kaecilius in the end of movie before Sanctum were restored and doctor strange showed up to continue her work on her behalf when her time was up, she accepted that she has finshed her purpose.
