Widow has been trained to be very observational. I think she realized pretty quickly that Bruce and Kamala are extremely close despite meeting not so long ago. I don’t think she was accusing Bruce of anything nasty but I think she wants to protect Kamala at all costs. In another bit of dialogue between Bruce and Nat she says “You know she’s not an experiment right?”. I believe Widow thought that Bruce’s main reason to being close to Kamala was to study her.

The comic Black Widow is in a deep, lovely relationship with Winter Soldier. Before it was Hawkeye, in the Ultimate Universe it's Iron Man and in another alternate universe it's Captain America. All of them work great and I don't understand why people push one of the worst MCU decisions in a comic-based game. I think Widow and Cap have more chemistry in this game btw. Can't wait for Clint and Bucky.
