TBH I kinda liked how they handled it in the first game better. Instead of the magazine blowing just causing lots of damage, it would actually destroy the whole ship. However this wouldn't happen from a lucky hit like in BSP, but having uncontrolled fires near the magazine.

Japan should have surrendered right after Battle of Midway...or at the latest after it became clear there is no hope for their victory anymore.
