Why alert and what do you put in the explain box?

The requirement to alert depends on the Tournament Organiser or Regulating Authority, but generally you alert artificials calls. You can find BBO guidelines for alerting at online.bridgebase.com/v2/doc_rules.html

Can your partner see the Alert box around the bid?

Your partner can never see your alerts, only the alerts of the opponents.
