The dark smoke is a result of not enough air in the mixture, before the turbo spools up, and alot of the fuel doesn't get burnt up. Once it spools up, it shoves more air into the cylinders to account for the rich fuel, for a better air:fuel mixture, burning off the fuel more evenly, for the best power. Diesels are often tuned by just adding fuel and then adding boost to accommodate. It can be tricky to balance fuel/boost per RPM, so most people don't bother, and there's virtually no need, unless you need the precision.
