The episode could have ended very quickly if the ponies had not started blaming Discord for everything, but simply asked him about it. And also, it’s possible to remove it all yourself. They began to blame him, and this was the most wrong move. He probably would have told them that he planted these seeds many years ago, but they decided to throw around accusations. Bravo, Twilight Princess of Friendship! "True friends", the best solution to the problem, is to start with accusations instead of questions, not requests. Knowing that Discord can do anything, I would treat him differently. After all, you can come to an agreement with him

Trust isn't automatically given. It has to be earned over time, and that is even harder when someone has a reputation already because of past actions. He had just been reformed only a few episodes prior, and had forgotten that he planted them. So he wouldn't have told them right away. Plus they were right in the long run. He did cause this (for the reason you outlined). When you've got a cosmic level being that has been a villain for thousands of years, and they just reformed a few days ago, people aren't going to trust them right off the bat (especially when he keeps pulling stuff later). The only reason that Fluttershy does is because she spent the most time with him the others hadn't seen him since Season 3, and the last time they saw him, he was flooding Sweet Apple Acres. So no, they had every right to be skeptical. Keep in mind that Luna was evil for all of one day before Celestia banished her, and when she came back, it took almost a year for the ponies to see her again. And even then they still didn't fully trust her.
