This is because in Japanese, if you know someone, you usually just call them by name or title and don't really use pronouns often with some exceptions. So when someone calls you あなた and you are not close, it usually just means that you are relative strangers and haven't gotten well-acquainted yet. Even then, it is rare to have to use it in this sense because people will typically introduce themselves by name when they first meet. On the other hand, it is also a word that lovers use to refer to each other, akin to the word "dear" in English. In this sense, it is a very intimate word that is only used between two people who share a very close, affectionate, and romantic relationship. It's usually women who use the term to refer to their male lover. In this context, it is obvious that Hina is using it in the latter sense, as she and Sensei are not at all strangers and are in fact very familiar with each other. The game also gives Hina and Sensei a lot of shiptease, and this scene in particular is a rather intimate, heartfelt moment between the two of them.
