the crystal could be an alien being maybe? it falls from the sky, gets investigated and used for the core of the submarine, like a research subject with an unknown energy. later we can see heart monitors that probably represent it is alive. Or it could be the same crystal from Chronomia, who knows

Alright, fleshing out my theory based on my comment from 1 yr ago: The Crystal fell from the sky after the event of Chronomia, losing its power to manipulate time. The people on the Earth discovered the crystal, and decided to use it as core for their submarine, after learning about its abilities by doing an experiment on it. But the crystal was alive, and had intelligence although weakened. The experiment was against its will and it began to resist by breaking the submarine. And it eventually took away both the submarine and crystal's lives, the vehicle bursted into pieces and the crystal sank into the seabed. While sinking, it sent out signals to the surface hoping for someone (probably other crystals from Chronomia world) to save it, but nothing happened and it got stuck in the darkness forever. It's still letting out signals to these days.
