So I have a question: why is the Evangelion Symphony version of Borderline Case so drastically different from the TV show version? Was it to fit themes? There are so many scenes where this would have fit well

It's a mix of two themes

The first half was meant to be incorporated into End of Evangelion. But instead, only the second half made it in, relabelled as Escape to the Beginning. kzbin.info/www/bejne/sISnd5StZZxrfsU however the first half managed to make it's way into 3.0+1.0 as Born Evil.

@@felipemartins9050 A little late to the party, but he was talking about ng:e 3.0 + 1.0, there was a track used called "born evil" that is similar to the version played at the beginning of this video. Oh and the scene it was played was when Fuyutsuki was talking to shinji.

It was probably him trying to remember his mother. He doesn't remember what she looks like, so he goes for the archetypal woman, which includes longer hair. His memory is fuzzy so it's not quite there. It also seems to be a reference to Misato.
