I think, Sasuke was killed by Code. Because Sasuke just found out that Code's possesses such power to counter Eida's Omnipotence and has the ability to reverse the re-written history. Meaning Code eyes are the answers to Boruto's problem. But due to battles against Code, Sasuke died without taking Code's eyes. Instead, Sasuke just manage to stole Code left eye, but due to Code's ability he killed Sasuke. But Code's left eye are now destroyed too. Then the last resort of Boruto to regain the history and fix the Omnipotence problem, was to beat Code and took his right eye. Because that eye is possessing such power, and for sure the answer to activate the Jougan.
