Weren't koopas based off of a Japanese feudal-period mythical creature called a kuppa? Like a human-tortoise hybrid? Because if that's the case then this Samurai theme works well for the koopas.

No, they're based on the Shellcreepers from the arcade game Mario Bros., which were in turn inspired by cartoon turtles who could remove their shells. As for the name, that comes from kuppa, a Korean rice soup, which was intended to be used for Bowser (hence he was first known as "King Koopa").
