It's not losing their cutie marks that made them lose their unique traits; it was Starlight Glimmer imposing the equal mark upon them. The way I see it, cutie marks and ponies are closely intertwined, and the ramifications of taking it away are chaotic and random. It's like randomly deleting critically important files on your computer, something's bound to go wrong.

Guys, guys, GUYS! I HAVE A CUTIE MARK THEORY THAT MAKES SENSE!! A Cutie Mark is a representation of a pony's unique ability. What this means is whatever the special ability of the pony is, such as Pinkie Pie's ability to cheer other ponies up, AppleJack's hard-working nature, or Rarity's ability to sew dresses in a beautiful way, the cutie mark is like a symbol for that ponies' ability, showing up on their flank. This means that when Starlight Glimmer took away their cutie marks, she took away their special ability, making them have the same qualities as everyone else. In Magical Mystery Cure, the ponies perception of who they were changed their take on what their special talent was, so their cutie marks changed with them, so when they remembered who they were, it changed back into the original symbol. Finally, for blank flanks, they don't know yet what their unique ability is, so their cutie marks do not show yet. In conclusion, the show was telling us the solution all along: a cutie mark is a symbol that represents a ponies' special ability that sets them apart from others, their "power" that makes each of them different from one another. There's more to a cutie mark than just showing what they are good at. I hope this gets to the right people. Whoever you are, share this with the brony analysts! They must know a possible answer to the Cutie Mark Conundrum!

The Staff of Sameness was (supposedly) a tool that could remove Cutie Marks from ponies, which have been described as showing who a pony truly is. The special ability of the Lance of Longinus was to nullify AT-fields. And what was an AT-field? A manifestation of a person's soul; who they really are.

Maybe the cutie mark is just a visual representation of the pony's psychology. When you remove their special talent, the mark disappears as a result- not the special talent disappearing as a result of the mark.
