Nice and simple.But what about a 300Gb JSON database? How would you fit the JSON.parse() resulting object in RAM? Maby buffered aproach?

Haha that is no small database and I probably wouldn't recommend this type of system for so much information handling :) For that amount of data I would recommend upgrading to a SQL or NoSQL DB!

You are aware of these things called directories, right?) Jokes aside, just come up with a way to split the files logically into folders and subfolders. This way, you would be able to read and write much smaller chunks of data at the time, and coding up a locking mechanism would be much easier.
