Ishin here's an easy fix for the rear brake. Just angle the rear brake arm aggressively downwards so it has less chance of hitting. Also, heat up and bent the kick starter arm to give better clearance. You can also try and buy a CB550F kickstarter (Looks a little different than yours, has like a 145 degree bend 1/3 of the way up the arm), those give more clearance.

Hey CZ, what did you do with your passenger foot pedals? The rear ones for the passenger? After you installed these new ones for you, that go back a few inches, can still have passenger foot pedals installed too?

you can just bend the Kickstart lever. torch it red hot and bend it out at the base and then back in at the top. I think they sell some Kickstart levers that have a bend in them already. Kott does it a lot on his bikes, maybe you can just buy one from him?

also, if you're swapping out your forks, let me get your 550 forks! they would be an upgrade for my cb350. I heard you can actually get the cb550 forks to perform really good if you change the valves and other internals, lots of vintage racers use them on their cb350s. so maybe give that a try instead, it's probably easier than a full swap.

If your still running the 550 ..and if..you have not got a cure for brake issue .. I used a dual disc front brake master cylinder to run rear disc and single disc in front with a .. portioning valve

you could just Get another cheap foldable foot peg, shorten it a bit and weld it onto the leaver arm of your rear brake nonetheless awesome looking bike, really love it!! :)
