Trees need light to grow, that is why they didn't grow during the night. They do grow adjacent. Waiting for them to all grow gives you less saplings and apples. You don't need water to grow crops, it just makes it faster, and prevents farmland without a crop from reverting to dirt. As you might of seen, rain can also give the speed boost. Hostile Mobs don't spawn within 24 blocks(spherical) of a player and in only light level 0. If you want to not have to close the farm up you need a 15 block radius awning around the entrance(this is where the brim of the top hat look comes from). otherwise blocking off in front of the hole is better then filling in the hole as unfilling the block for access gives babies a chance to get out before you place a slab or trapdoor. Place the trapdoor in front of Stanley's home sideways so you can just open it to let him in! You had an extra layer of blocks in your ceiling and the creeper blew them up so you didn't need to raise the roof. If zombies can see you then creepers can explode. Designs where you are the bait while in the killing position are vulnerable to creepers. The main reason you had so few monsters before you raised the roof was the bats prevented their spawn do to hit box collision. Bats only spawn below y 63 so a higher box will not have bats. 3 high room spawns endermen, 2 high is good enough for zombies. This is 9 year old info: putting pressure plates on the floor should prevent bats from spawning but allow hostile mobs to spawn in a 2 high room. Cauldrons working as rain barrels is rarely used outside skyblock like challenges.

The farmland thing is only for Skyblock. In vanilla, the soil will revert to dirt if there is no water nearby.

raining only for one day? Bunch of casuals over there across the pond. Once here it rained for so long without the sun drying anything out that the puddles in parking lots were growing algae. The same water was there so long it was developing sustainable ecosystems.
