Good lesson but, if the song is pitched in E, why complicate things by using a capo? I played guitar in a church praise & worship role for 30 years. I personally love playing in the key of E. It's like the guitar was made for it. I knew instinctively that this song sat in E before I looked for this lesson. After playing the normal 3 fingered E shape, you can move up to your A at the 5th fret using your "thumb" to cover the "bass note" (A) (on thickest E string) your other 3 fingers form a moved or slid up "E" chord (3 fingers covering A, D & G strings on 6th & 7th frets). Just allow the B & E thinnest strings to be played open (to form a kind of drone effect) then, move this same "chord shape" up a further 2 frets (to 7th fret (route note now held by your thumb) to form a B suspension chord (still drone-like sounding) with open B & E strings ringing away. You can then move up 2 more frets (to the 9th fret) (C#) and by lifting your index finger off the G string, creating a C#m7 drone or "chimey sounding" chord on the 9th fret. This technique is not for the faint hearted, but mastering it with a bit practice sounds fantastic. It introduces colours and tones that are better than plain old standard E, A, B7 etc. Makes you sound like you are a pro & you know your fretboard. The dots or fret markers are your best guide to keep you hitting the 5th 7th & 9th fret chord positions accurately. Honestly, try it. The gain is worth all the pain lol.

I totally understand your point - The reason I chose to play it this way was because the acoustic player in the song plays it in C capo 4 - I personally love playing in E as well and feel your pain lol - One of my favorite worship songs is Hosanna by Hillsong, with some of the reasoning due to it being in the key of E :D

The lead line starts on the B string 9th fret, then 10th, 12th and finally high E string 11th to 12th - there is a slight variation right before the verse starts. Transposition without a capo would be D=E, G=A, A=B, and Bm=C#m. When I made this video, my intention was to create the voicing as close as possible to what the acoustic player is doing (I believe Charity's husband?) - he certainly could've played without a capo but for some reason chose not to - perhaps to sit better in the mix? You can see he's using a capo in the music video at the 0:10 mark.
