Jared always says he started dating Gen around episode 9. I wonder if Jensen knew at the time, since as I understand they were living together at that point and they were always so close so its very much possible Jared told his best friend what he hadn't told anyone else.

I think so, since working with them Jensen saw Jared falling in love with her, and Jared couldn't keep that secret from one of his friend and the guy who lived under the same roof.
