All strings seem to be muted expect the open E and the C#m chord seems to be an inversion of a 7th with the C#, E and B so the 1, 3 and 7 and leaving out the 5th but still making it a 7th chord

It's standard tuning. He's just doing variations of the chords.

In music theory, the 1st and 5th note of the key you’re playing in can be played whenever within the song. In the key of E that is the E and the B. Those are also the two highest strings on the guitar in standard tuning, meaning you can play those strings open whenever you play in E!
