Freddy probably knows. Even in the true ending, Freddy sees his friends, destroyed, and his number one priority was still protecting Gregory, he even escapes with him and sits by his side on the hill. Not only that but in I think basically every ending, Freddy dies for you or leaves his friends to go with you. Ain't no way he turning on Gregory. I don't know why, maybe we'll find out once all the lore is figured out, but Freddy seems to see Gregory as his main priority, even though he only knows him for a night.
