Great tutorial. I have a CP1H X40DR-A. How do I use 6 encoders with it?

CP1H-X40DR-A only allows input of 4 encoder channels

why it is not subracting if it is turn backwards

Because is configured to increment, so, every inpulse will add 1 to d0. After changing the configuration to differential it already counts in reverse

That depends on what type of plc you are talking about. you have to look inside of the manual to see that.
