Every boot needs some break-in time, to become more comfortable and stuff, but Superfly gets 10x better once you wore them for 7-8 trainings. It becomes a different boot when its fully broken in. Flyknit is really stiff at first, but later on it is really soft and flexible. If you bought a pair of Superfly, dont worry about them being stiff, it should go away after some usage.

Ive just started to wear a pair of superfly 5s and my knees are in alot of pain since ive stared, so i was wondering if the stud shape on these boots compared to round studs makes a difference on whether i have weak knees or not?

Bladed studs won't allow you pivot/rotate when planted as easily as a conical stud pattern would allow, which can be harder on your knees. Whether or not that's what is causing your issues is tough to say.
