nope the Shogun is Shogun puppet since she is bionic robot(pay attention to Wanderer said that he is older than her the Wanderer was made 500 years before the Shogun puppet) like Albedo that he is bionic engineer human so It follow the lore of game too and I think Makoto died when Inazuma got destroyed

No, the first one is the Shogun, the puppet, hence "synthetic". RS-03 also is a clue. Then we met Ei, the human creator. Makoto is not here
