Loki is a bit more smarter(or rather has more info) than MCU Tony Stark at this moment, but Tony Stark's IQ is much higher, for example, it didn't even take him a year to invent time machine. Tony's ability to understand and learn anything is unreal, so if he were in place of Loki, it might've taken him less than a century(at the most) to learn everything regarding this. Loki isn't necessarily a 'super-smart character' in Marvel if compared to the other geniuses. Many centuries are a sufficient amount of time to learn everything about a topic. Tony is probably oblivious to this amount of information regarding timelines and realities(on a very, very larger scale)

It is better to say "Loki is God Of Multiverse" instead of Loki Prime or anything else, because he is holding together all the multiple universes and timelines (Sacred + Branched). He has integrated himself with the Tree of Multiverse (Yggdrasil) and can observe everything (Absolutely Everything) but remember... he cannot Interfere with those realities. Loki is not the strongest character in the whole MCU but The Strongest God at the End of Time... there is difference between these two things.
